In my experience this happens when a message has been moved/deleted by
another user (typically when I accidentally move a message manually into the
wrong mailbox as admin/superuser, correct it, then log in as myself).
The message isn't actually there any more, but Messenger can't tell this
until it tries to open the folder in question, thus updating the index I
assume.
It fixes itself once the folder in question receives a 'real' new email.
