Sounds like a bug.
In my case, all the filtering is done by a single 'super-user', which is
the only account with full administration privileges, and individual
users have their own private address books - there is a filter which
directs e-mail into the inbox for user 'harriet', and an address book
sound that plays when specific senders are selected, and they both seem
to work (or used to, back when sound output from Messenger still
functioned correctly) but they are set up in different places, so it's
not a direct comparison.
My immediate thought is to wonder whether you have 'General->Chime for
new arrivals' set in the Group choices for the "specific folder" you
mention? I can imagine that this might be overriding any configured
sample that would otherwise be played.
